I have a template that has an already created home.php within the theme... thus, when adding your plugin (because I too am a big fan of jQuery Cylce!) to the active plugins in the admin, how would I go about getting the plugin to work with the page, it is some sort of hand code, but I do not see any reference to any of that advanced editing here. It takes the gallery of that post and creates a slideshow based on that. You can specify a link for each image by adding links to the image's properties in the Image Upload/Insert modal box. Your question about pausing — the default for Cycle & for WordCycle is 0: do not pause on hover.
